I understand ! :-) The problem is that these are not miniwindows
(minimized windows icons), but the icon you get when you run the
program; application icon.

It works like this:

If you start an app and you have not specified for this app that
WindowMaker should not use an application icon you get an icon on the
bottom of the screen.

To remove this you have to edit:

 ~/GNUstep/Defaults/WMWindowAttributes

you will find an entry marked "*". Add NoAppIcon = Yes; to this as I
  have done below:

  "*" = {Icon = defaultAppIcon.tiff;NoAppIcon = Yes;};

Then they should disappear.
