Apart from these inconsistencies, the applications menu is also
quite long. Especially being one of the most commonly accessed
menus in Gnome (at least for new users).

Creating a new top-level menu might or might not be the solution.
I havn't checked up on any previous discussions, but I'd like to
throw some additional menu entries into the loop -- "Home Folder",
"Network Servers", "System Tools", and "Help".

Each suggestion is debatable, of course, and moving stuff around
can create confusion and frustration among existing users.

PS. Is it only me, or do others also get confused and expect "the
foot" and "Applications" to be two separate menus? (And I've never
even owned a Mac...)
