Nah, it just isn't backward compatible. "Apps on cvs.gnome.org" really
is not the whole universe of apps. Lots of non-gtk apps and old RPMs and
whatnot would break. And people's launchers.

If we can control all apps and force them not to be broken, we should be
able to add StartupNotify=true

We could also make desktop-file-validate warn about missing
StartupNotify field, since you could fix it by adding either false or
true.
