what about adding an "advanced" botton that shows this extention:
http://mrjive.it/~mrjive/img/gnome_dlg_mockup.png ?

- possibility to overwrite every "newer" file
or
- copy duplicates files adding a "prefix" (default something like  
"CHEKME_" , nut editable)
