I think this is a really good idea.  I would agree that the list of
open windows should appear at the bottom of the list; it shouldn't
interfere with the visibility of existing bookmarks.  Consider if you
have 50 open Nautilus windows, for example.

This seems like something that would be nice to have in the "Open"
dialogs as well.  I have different folders for various projects I'm
involved with. The open Nautilus windows can be seen as an indication
of what the user is currently working on (and therefore what is
relevant to them).

On a related note, how about adding a "recent documents" option to the
sidepane, so that users can browse through the list from the
.recently-used file?
