I could be mistaken, but I took a look, and found in
Settings->Edit user.properties file ...
Right at the bottom there is:
#~ command.execute.project="$(top.proj.dir)/$(module.source.name)/$(project.source.target)" $(anjuta.program.arguments)
I assume you can just uncomment that sucker, and customize it as necessary.
