The problem is that some gtkdoc-* program failed during "make", 
but didn't return a failure code, so the make continued. 
Then on make install the results of the make weren't as expected.

If you look at the output of "make" in docs/reference, you will
probably be able to see some kind of error go by. You might have to
remove all the stamp files, docs/reference/*/*.stamp

configure --disable-gtk-doc is another simple approach.
