It looks like this message originates from the mozilla backend. In your 
about:config, what is the value of 
network.protocol-handler.external.ftp?

Is an external ftp program launched after you click away the dialog, or 
does the ftp site open in epiphany?

I haven't tried it but it looks like when the key 
network.protocol-handler.warn-external-default is set to 'false', you 
won't get any warnings like these any more.
