If Milan's suggestion (see separate answer) doesn't work out, you can
use formail (part of the procmail package) to rewrite the entire mbox
file in canonical form.
This had interesting results: the resulting mbox is still 2.4gb, but
has, according to both Evolution and mutt only 48 messages in it
instead of 35,000. I haven't tried playing with all the options
formail offers yet.
Perhaps the mbox contains lots of deleted messages (if you don't use
Empty Trash or Expunge on a regular basis, deleted messages are not
physically removed).
Also, Evo uses signed 32-bit integers for internal file indexing, even
on a 64-bit machine, so it has problems with any file of over 2GB in
size. (In practice the only files that big are going to be mboxes.) Note
this is independent of the maximum file size supported on your system.
The only fix is to split the file into smaller chunks, e.g. using
formail or even a text editor.
