Hi,
go to
~/.local/share/evolution/mail/<pop3-account-uid>/
directory. The correct one contains 'uid-cache' file, which has a list
of all known messages on the server. When you close evolution, move
that file away and start evolution it'll download all those messages
again (thus you'll have duplicates or you'll see messages which you
already deleted or such). You can edit the file and remove only those
which are broken in the cache/ subdirectory, but it's harder to search
for them when you've many messages on the server.
