Different paths are not an issue at all.
If you want to have the GNOME Desktop available to all users, using a
directory like /opt/gnome-$VERSION as $prefix would be best (if that
directory isn't used already, of course ;).
Even when sharing the Desktop among users, you do not need t build as
root. We advise to build as a user, who simply should own the $prefix
dir.

AFAIK there are/where issues on SuSE. But IMHO building GARNOME on SuSE
should be possible.
