If nothing seems to fit at the fisrt glance, you can use:
<phrase role=protocol>FTP</prase>
or define Entities and postpone the decision:
<!DOCTYPE book ... [
<!ENTITY gnome-ftp "<phrase>FTP</phrase>">
]>
<book>
...
Use &gnome-ftp; to download files.
...
</book>
IMO, there's not need to tag protocols at all ;-) Okay,
<acronym>SLIP</acronym> looks good.
