Thanks for the help guys - I guess it's a good thing I made a snapshot
right before I rearranged everything. :-) 

I had already tried simply adding directories to the filenames,
foo_SOURCES = \ 
     subdir/foo.cc

etc. but as you say, doesn't work. It sure ought to work though.
