I've been using a util called LoadLin for the past one year or so. This
has kept all LILO oriented problems off my back. Give it a shot before you
play with your MBR again.

Ye gods I've been weaned off Afterstep (ok it *is* a damn good WM) ever
since I laid my eyes on Enlightenment. After GNOME, no way in hell I'm
going back to that. And yes, I do "real" work (whatever thats supposed to
mean) in E + Gnome. 
Do try above mentioned util, it'll sound ridiculous if
you're forced to head back to afterstep due to MBR problems :)
BTW, its quite possible that you've discovered a Win98 bug ;)
