This could be due to a permission- and ownership-adjustment at boot-time.
SuSE for example has a file at /etc/permissions (and versions thereof)
through which permissions !and ownerships! get readjusted periodically
(though I think at cron.daily-time, too lazy to look).
In your system, you should find a file with the same purpose
in which you should change the entry to assure it "readjusts" towards
gdm.gdm.
