The control center is certainly the right place to choose the default,
and applications should respect that.  

However, it's currently suggested in the HIG that apps also allow the
user over-ride the default toolbar configuration (or revert to the
default configuration) on a per-application basis.  Perhaps this is
overkill, I dunno...
