You should set the PKG_CONFIG_PATH to a :-separated list of directories in
which pkg-config is to look for *.pc files. Most probably your xft.pc is
in /usr/X11R6/lib/pkgconfig (I've got X4.3.0 and there it is)? If you
install something from sources with a different prefix as pkg-config
itself, and don't update your PKG_CONFIG_PATH, then pkg-config won't
know about it.
