I don't understand why you don't use the org.freedesktop.Notification
API on the Thunderbird side, which would not require any Shell
extensions at all.

The GNOME Shell notification system has several advantages compared to 
plain org.freedesktop.Notifications and I guess that was the reason why 
it was introduced. If you get 30 new mails your MessageTray would be 
crowded with single notification icons and you would have to click all 
of them to remove them (or you write a script that does it for you - 
there is a Thunderbird extension that sends plain notifications and it 
annoyed me). The GNOME Shell NotificationSource collects all 
notifications of Thunderbird, you can browse them in the summary and it 
also shows how many you have got. As soon as the new mail is read or 
deleted I can also easily and automatically delete it from the 
notification source and so on.... It's just an advanced notification 
system.
