When it is linked to from all over gnome.org [and it prominently links
to FOG from their front page] any appearance of independence is fairly
weak to anyone who doesn't know what is actually going on. Offhand, I
can't find anything on either site saying 'gnomedesktop.org is not
officially part of gnome.org', which only adds to that.
