Yes.
Gnumeric is not a Multiple Document Interface (MDI) style app. Each
window is supposed to be distinct. Currently it is possible to have
multiple windows from one process, but it is not impossible that
this will disappear in future versions. At that point Quit will be
exactly the same as close.

btw, are there any plans to handle pixmap graphs like kmatplot? or is it
more up to bonobo/guppi development?
I'd be surprised if guppi didn't support that already :-)
Seriously, guppi's vast abilities are just barely being scratched.
The next round of development will have lots of new toys.
