pkg-config and PKG_CONFIG_PATH are needed only at compile time.

Another approach would be to use jhbuild, which will put *everything* you need, pkg-config, correct autotools, etc, into a separately prefixed sandbox. jhbuild also includes a way to set up the runtime environment ("jhbuild shell", then run your programs).
