So it happened to me:
I use linux for about a year now, tried various desktops, windowmanagers
- the penguins where always with me. But suddenly, when using Nautilus,
the are gone :-((( 

Without proper explanation I might just drop nautilus completely to get
my root apps back

GMC could handle this situation - so ask the people there how they did
it and pelase make nautilus behave the same

At least: make an option:

to hide the root window (to enable antialiasing and stuff) or 
If one - like me - doesn't use the antialias feature at all (text get's
rather "unsharp" at high resolutions, a clean system font is way better)
then one probably does not need nautilus to take over the root window
