IIRC, I had a similar problem when I installed GNOME from source once. I think there was a problem with the default GConf settings for /desktop/gnome/interface/icon_theme, /desktop/gnome/file_views/icon_theme, and/or perhaps /apps/nautilus/preferences/theme...
