Nice hunting. Do you have the exact same theme when using both versions? 
  And does it happen when you use other themes etc. I really don't 
think that this has anything to do with the gtk version used, since it 
has been reported by various people from time to time during a long 
time. I have never seen it myself so it's been hard to debug.
