I believe there are configure options for them.

Use --disable-beagle (or --disable-tracker for beagle only support) when 
running configure to ensure Beagle support is not present although, if I 
recall correctly, when I hacked Nautilus to add Tracker support I made 
sure it took precedence over Beagle so if both are installed tracker 
will be used :)
