yes. I think I see the same behaviour.
Searching in nautiles for some keyword shows say 17 results, including
PDFs, some Maildir emails (in ~/Maildir), and a document from
/usr/share/doc (which I added to the watched directories). Selecting my
home directory as Nautilus search location, I only see the 9 PDFs and a
directory containing them, but not the Maildir emails.

By the way, does searching (either through tracker-search, nautilus, or
deskbar) on multiple keywords do an OR or and AND? Is there any way to
indicate an AND?
you can specify multiple words (its always and) or put them in quotes
for searching specific phrases. You can also use wildcards at then end
only (Eg beg* will return beginning, beggar, etc)
For multiple and/or combinations RdfQuery needs to be used (only
currently supported by tracker-query)
