Presumably you mean they disappeared from the upgrade?

Yes, Tracker would have kept information about all of those tags.

Yes, tracker-tag --help is a non-UI way to approach tagging. Though if 
you don't see them in nautilus file manager, I suspect they've been lost 
by the upgrade. This depends on the version you upgraded from.
