That's not how Maildirs work. You should have only:

~/Maildir/cur
~/Maildir/new
~/Maildir/tmp

If you want other Maildirs, try:

~/Mail/mybox/cur
~/Mail/mybox/new
~/Mail/mybox/tmp
~/Mail/anothermaildir/cur
~/Mail/anothermaildir/new
~/Mail/anothermaildir/tmp
