The "Startup Programs" facility currently, and in that case only is for
non-session-managed, user-defined programs. g-s-d, nautilus, the panel,
and your thousand of term windows will be handled just as usual.

If you don't have any programs defined in the "Startup Programs" tab in
the "Session Properties", you don't have to care about this feature at
all.
