Seems this setting is stored correctly:
patben esp-patben-amd:~$ gsettings get org.gnome.evolution.mail composer-charset
'UTF-8'
...however when I open Preferences, the field is empty (see attached
screenshot).
Should I report a bug about that?

These are stored in text files under ~/.config/evolution/sources.
Those seems more complicated. I see that files are named in 'sets' so I
took one with my EWS account and it contains DRAFTS/Sent settings like
that:
DraftsFolder=folder://1371202566.6801.3%40esp-patben-amd/Drafts
SentFolder=folder://1371202566.6801.3%40esp-patben-amd/Sent%20Items
provided that 'esp-patben-amd' is my hostname, than Drafts/Sent should
be stored locally - but they are not. Moreover, preferences window shows
server location (see another attached screenshot).
Should I report a bug about that also?

Sounds like your default keyring is not getting unlocked on login. I might be wrong but I suspect gnome-keyring-daemon may fall back to the memory-only session keyring if it can't access your default keyring.
In seahorse I see that 'Login' is unlocked and some passwords are
stored. Maybe I was not explicit enough - when I start Evo:
1.it asks for password
2.I type password
3.password is accepted and appears in gnome-keyring
4.after few (variable) minutes Evo asks again for password
5.I still can see correct password already stored in gnome-keyring
6.I type password again
7.I get response 'Wrong password' and the same moment password
disappears from gnome-keyring.
Is this a known issue?
